**Responsibilities:**
The Genomics Research Center (GRC) and Wilmot Cancer Institute (WCI) within the University of Rochester are seeking a highly trained, motivated, and passionate Bioinformatics Analyst to join a collaborative Bioinformatics group providing applied bioinformatics analytical support to research scientists utilizing high-throughput sequencing and other data types for their research. The ideal candidate should have a solid foundation in molecular biology, genomics, and bioinformatics as well as be able to communicate and work with a diverse research team. Specifically, the applicant will work under direct supervision of the Director of the GRC to quality control raw data, assist researchers in analysis of their sequencing data from generation to publication, integrate disparate datasets into regulatory frameworks, and develop workflows for both on premises and cloud processing. A significant focus will be on integrative single-cell and spatial-omic analyses. The applicant will work with faculty members both within WCI and the greater medical center to lead, assist, or advise analysis efforts on a wide range of projects. Additionally, the applicant will assist in the creation and dissemination of education materials related to genomics research. The GRC provides a highly interactive environment with collaborative opportunities across basic and clinical departments, access to high performance computing clusters, highly automated analytical pipelines and integration with high-throughput sequencing infrastructure to aid in experimental design and execution for delivery of high-quality results for highly competitive projects. This position is located in Rochester, NY and located within the Wilmot Cancer Institute. This position will report directly to the Director of the Genomics Research Center and will operate with minimal supervision.
Daily responsibilities of data management, experimental design, optimization and maintenance of computational workflows, incorporation of new methodologies, and providing interpretable results to aid in hythothesis generation are expected. The GRC Bioinformatics Group routinely performs analysis of data including, but not limited to mRNA-seq (bulk and single-cell), micro RNA-seq, total RNA-seq, ChIP-seq, ATAC-seq, whole genome and exome sequencing, methylation sequencing, and micro array using cutting edge analytical methods as well as educates the research community on best practices for informatics. Candidates with a strong background in bioinformatics, computational biology, machine learning are highly encouraged to apply for this position.
JOB DUTIES AND RESPONSIBILITIES:
+ Analyze high-throughput sequencing data generated on high- throughput sequencing instruments. The sequence data will include: genome sequence data from experimental approaches such as whole genome sequencing, exome sequencing, ChiP-Seq, and targeted resequencing panels. This requires an extensive working knowledge of linux/unix commands, computer programming languages and application of open-source software tools.

+ Analyze high-throughput sequencing data generated on high- throughput sequencing instruments. The sequence data will include: RNA-seq data from tissues, cells and bacteria and 3) epigenetic (ATAC, methylation) data from tissue and cells populations. Analysis will include assessment of primary sequence data quality.
+ Participate in experimental design and analysis of sequencing projects. This includes application and development of novel analytical methods to meet each projects research goals, management of project milestones, and integration of multiple genomic data types.
+ Provide technical training, supervision, and consultation to GRC Bioinformatics team in conjunction with Bioinformatic Staff Scientist.
+ Provide bioinformatics support and training to research groups, including use of various software for analysis of genomic data, assistance in analysis and interpretation of data sets, and recommendation of best practices for sequencing experiments.
+ Secondary analyses of processed data including expression profiling, pathway enrichment analysis, functional annotation, transcription factor binding site prediction, putative motif identification, and chromatin accessibility prediction.

QUALIFICATIONS:
+ Bachelor's degree required. Master's degree preferred
+ 3 years of relevant experience or an equivalent combination of education and experience required.
+ Experience with Azure/AWS or other cloud platform development/deployment preferred.
+ Experience in higher education field preferred.
+ Excellent communications skills, including written communication required.
+ Proven track record executing multiple work streams and producing consistent results required.
+ Strong knowledge of basic statistics, linear model building, principal component analysis, and factor analysis required.
+ Web interface, design and development experience, JavaScript, Python/Flask or related programming experience, including source control tools such as GIT required.
+ Experience with statistical programming and data visualization using R/Bioconductor and UNIX/Linux programming required.
+ Competency with Python, JAVA, Perl, C++, and Cloud computing preferred.
+ Experience with interface, networking, and data warehousing technologies, as well as design, relational database technologies, and performance tuning strongly preferred.
+ Experience with Azure/AWS or other cloud platform development/deployment preferred
+ Experience and proficiency with whole genome sequencing (WGS) and transcriptome sequencing (bulk, single-cell, spatial, nascent RNA assays) data processing and analysis preferred.
